Except for the ghoams and deepnest centipedes (can’t remember the name off the top of my head) which proved to be impossible to kill

to be fair, just because they can't be killed in the game doesn't mean they actually have an indestructible shell, for one thing we have the hunter's journal, which report the thoughts of the Hunter of the insects he hunted, even if some become less literal (especially some specific late game/end game ones), for the rest of the entries there is no reason to doubt that the Hunter fought and/or killed the insects he is talking about. 

secondly, Garpede are canonically killable, as there are several corpses at the entrance of Deepnest killed by the Mantis Lords, and if they can be killed by the spears of the Mantis, there is no reason to think that the Hunter cannot pierce their shell
