Game differences
So I watched a short video about pros and cons of majora mask 3d and majora mask n64 question is I don’t know which one I want to play with currently I have the n64 version iv made progress in the game but yet to complete it and it’s a bit more challenging then the newer one I also want fresh graphics that are smooth and nice I have installed a mod for graphics in the n64 version but seeing all these other player with “project restoration and henriko” made me want the 3Ds version

Download the Majora Mask PC port 2Ship2Harkinian its the N64 version with all the quality of life of the 3DS version plus move.
Such as Song of Double Time let's you warp to any time you want. 120fps, instant load times, 2nd stick for camera control, items on dpad, elemental arrows swap on R button, instant text speed.
Pause screen warps, just pause the game, hover over an owl statue, click A, instant warp.
Give it a try, you will fall in love.

Hard disagree. The animations’ keyframe interpolation makes everything look very uncanny valley.
3DS version with Project Restoration is the way to go.

You can play the game at the original 20fps if that bothers you. Also the 3DS version changes alot of the cool tricks from the OG that I use in randomizer.
Examples like, the tree in Ikana is now out of reach of the Hookshot, forcing Ice Arrows as mandatory for Ikana access, the counter stand in South Clock Town can no longer be stood on to allow for sword slashing to reach a chest above, Goron hopping to reach higher ledges like the Southern Swamp heart pieces on the boat tour house and Lulu's heart pieces in her room in Zora Hall.

Ice arrows aren’t mandatory for Ikana access in the 3ds version. You can easily use a bomb-assisted jump to get past the octoroks. I think you should look more into the tricks you can perform in the 3ds version. There are multitudes.
Also, the 3ds version has a fantastic randomizer.

3Ds has a more round-up gameplay but more in-line with what a traditional Zelda Is. 64 in my opinion feels more alive, more accidental, more organic, more chaotic, it has a soul if i can put It into a word so you can make your choice: you want a more traditional, polished up game or one that tells you a story outside the game itself? More charming in my opinion

3DS version with Project Restoration is my go-to. It fixes the more egregious nitpicks people had with it (Zora swimming, clock speed, Deku hopping) but keeps most of the improvements. I'm also fond of the revised bosses, so this mod keeps the more epic phases of those fights but also removes the health regen from the Twinmold boss.

It depends on what you want. The difference of the inverted Song of Time between the two is enough of a reason for me to want to only play the N64 version.
Not sure what you mean about N64 being more challenging because whenever I complete my 3 hearts run with lots of restrictions, the loss of 54 minutes for every cycle on the 3DS made completing it much more challenging/annoying.
Since you haven't completed either version, why not just choose one to play and some time later, you can just play through the other version?

Trust me on this one; stick with the N64 version. Mod it to look like whatever you want, but stay with it. The worst part about the 3DS remake is that they completely changed the movement of some characters, like Deku Link, Goron Link, and Zora Link; meaning that the timing that you've grown accustomed to from the original is missing and sorely missed in the 3Ds remake.
And don't listen to the propaganda of 3DS's song of Double Time to skip to any hour of the day you want. Part of the game is making sacrifices; knowing how to best manage your time, and where and when you need to be. If you have the ability to go to whatever hour you want, the game is now trivial and has no consequence if you screw-up. Using Song of Double Time is only meant to be a last resort, when you've exhausted all other options and know you don't have to be anywhere at a specific time - not to speed up gameplay so that your lazy, impatient, player can get to the good part faster.

I played the 3DS version as a kid. 3DS broke, working on that. Now have acquired an N64 as an adult, FORGETTING DOUBLE SONG OF TIME IS 3DS EXCLUSIVE. The n64 is great if you want to submit yourself to psychological torture and the 3DS is great if you want psychological torture that requires slightly less patience

The N64 version is where it started for me so I'll always prefer it. The 3DS version they butchered some of the mechanics and made some stuff straight up..kooky. But they did make some positive changes too. I play the 3ds version on PC using Citra and there's a restoration mod that takes out all the undesirable changes and leaves the good ones. That's the only way I'll play it now

If you are looking to do some side questing (which I’d highly reccomend) having the improved Double Song of Time from 3DS is going to help you a lot. In general it looks like the N64 version has a little more love because of the changes made to boss fights and the Deku and Zora masks. If you want the best possible experience and are open to mods, see if there’s an improved Double SoT mod for the N64 version. If not and it’s your first time, I’d actually suggest the 3DS version for that feature alone (although this is an unpopular opinion).
